The news comes as a blow for the attacking midfielder, who was hitting form at the right time having scored a brace in last Saturday's final-day 3-1 win over Hannover 96. Bayern are also without injured Dutch winger Arjen Robben, but coach Pep Guardiola has faith in his side's strength in depth ahead of what will be his final game.
"It's a final and obviously a very special occasion," said the Spaniard. "I have to thank my players that we are here. I'm proud of my team's consistency. We're here to win the trophy. The two best teams of 2015/16 have been Dortmund and Bayern."
Guardiola steered Bayern to a record fourth consecutive Bundesliga title ten points clear of second-placed Dortmund, but he remains full of praise for Die Schwarzgelben, despite being undefeated in his last five games against them.
"Borussia Dortmund have developed a new playing style in a short time under Thomas Tuchel," he said.
Guardiola is not alone in bidding farewell to his club at the Olympiastadion on Saturday, with Dortmund captain Mats Hummels playing his final game before he swaps the SIGNAL IDUNA PARK for the Allianz Arena. Ilkay Gündogan is out with a knee injury, and unlike Götze, he is set to miss out on next month's UEFA EURO 2016 competition. Marco Reus is struggling with a cold but should be fit in time.
Bayern have only lost two of their previous 28 DFB Cup matches - both against Dortmund. Tuchel would like to extend that record to three, and he is confident.
"Pep is someone who pushes you to your maximum," he said. "But after reaching five finals in five years, we can and should demand of ourselves that we win it."
